The high notes of the arpeggio are always 2nd and 1st string, in that order. I don't play the 3rd string, because it seems to me that he doesn't play it (but I saw some people doing this). However, it really sounds nice if you play the 3rd and 2nd strings (in that order) without the 1st for most parts of this song.
When playing the E chord, even if I don't play the 3rd string, I like to keep the finger on the 1st fret of the 3rd string (G# note) because sometimes the string resonates even when you don't play it, and for me the correct chord is E (major), not an Em (like I've seen on some videos/tabs).
